Today I made the big mistake of charging the trolling motor battery while it was still plugged in..... Then in the afternoon I took the boat out, only to have the trolling motor shut off after an hours use. Could something be worng with the battery or the trolling motor?

If its not a deep cycle maintence free, first thing to check is the Water levels (Use Distilled water, and try not to overfill, a nice rounded "bubble" will help you know the right level) - incorrect levels can cause weak and not fully charge. If its maintenance free then it could still be weakened depending on its previous use. I have (2) inline 24v for the big troller on my 18'ft, and invested in a in-boat-line charger that just plugs in the wall 120. on my small 12' tracker, I just unplug the 12v hand troller, and put the charger on instead of it the night before.

Finally, I have used all different kinds of deep cycles over the years and some of the less expensive ones have only last a couple seasons at most.
