Has anyone had any problem gaining access to lakes up north with their boat, due to the quagga mussel restrictions and the ban on boats originating from Southern California?

The DFG lakes carry a list of lakes that have been infected by the mussel.. We just had to sign a paper stating that we had been out of the water for over a week and also that the boat is clean and dry. The DFG officer then inspects the boat.

This could present a big problem for me since I go from lake to lake to paddle - camp and fish - from day to day when I come up north.

Did they ask you for your car registration or take down your vehicle's license?

It all depends on what lakes you fish.. You should be ok if you take trips to the lakes that arent "infected". Should be be able to go back and forth easily. I dont think they asked for any paperwork like that.. but really it all depends on the lake and the DFG rules at that particular place.
